Example where Brightness/Contrast issues are apparent

Use the attached file for a mask in the Process > FFT > Custom Filter command.
Open the mask
Open Neuron
Run the Process > FFT > Custom Filter command (using mask and checking process whole stack)
IJ2 results are visually different from IJ1 results.
This all may just be brightness and contrast issues but I can't figure out how to adjust them correctly. The pixel probe on slice number 5 shows different pixel values than IJ1. Signed 16-bit vs. Unsigned 16-bit?

The given mask has pixel values of 0 and 255. These likely cause overflow. Using a mask with values of 0 & 9 shows the two commands work the same. One just has to fiddle the brightness and contrast of each channel (getting values from IJ1) to see the pixels match. More than anything this points out how messed up brightness and contrast is.

Retested post beta 7. There really is no effective difference between IJ1 and IJ2 here. Closing.
