Description
Aivar wrote a nice workflow engine with some general module interfaces, while I developed (based on work by Johannes & Grant) an annotated plugin framework for ImageJ. I have been working on reconciling the two, and will complete the work this week.

Initial reconciliation committed as 320af3a02f71e5c3930cd6cd3677667dc951f406, with additional relevant work in 821886006eb6d1206ecee5dee234d44fbb03d9a9.
Additional work is needed to migrate the remaining workflow ideas into the ij-plugin project, but it should be very doable now.
